Does anyone know how I can migrate a website with loads of
virtual directories, from one IIS5 server to another ?
It's easy to move content and recreate web instances but
the virtual directories have to be recreated one by one.

Use MetaEdit 2.2 to export the MetaBase to a text file that can be imported
on the other server.
