Problems with removing a directory

I am using Index Server to help index files in order to perform a search on my website. I am trying to eliminate some of the directories that are currently indexed. When I go into Indexing Services and find a directory I want to remove I double-click on the name of the directory and then choose No under the question "Include in Index?". When I did this I received an error box titled Invalid Directory with a message that read CI Service. When I went into the troubleshooting files I did not find an erro quite this generic, any help someone can provide would be greatly appreciated! Thanks in advance!!
